You could easily get a leak from the seal, I would replace the seal as a matter if course as it's an easy fix. My Passat is a loon and I didn't take out the headliner I just dropped it at the back.

If you get a chance lift up the passenger carpet and see if it's sopping wet, it does sound like you have blocked drains, take a look at the sticky for Plenum drains, if it turns out just to be a switch you are going to want to do the plenum regardless!
