As u say the water in battery tray and footwells will probly be plenum draind blocked common on b5 an b5.5 there is a how to on here also from what i have read under passenger seat there is a box witch controls alot of the electrics in an out the car witch gets wet and starts problems that maybe why...

Just to let you all know that the torque pro app for android is amazing got my bluetooth adaper of ebay for 8 quid and can search for codes and reset ecu light emission light no more need for vag com to see what the problem is its brilliant

Ya mine failed on my mk5 golf but other way round when i turned engine off mine would just stop like i had stalled it cos the flap wasnt closing for smooth turn off i got one from hills scrap yard for 70 quid golf gone now as now have b6
