Your B7 clear fronted reflectors should give much better results than in the B6 projectors when upgrade halogen bulbs are fitted. straight swap.
Never removed side strips but I think they are just clipped on.
The bumper ones are cliped but also have a plastic rivet pin holding them on so you need to take bumper off to get access behind to remove the pins

Not a fan of wrap, personally if I was sure on the black roof I'd have it in paint.
Recon You will get fine swirl marks develop in a gloss wrap but will not be able to polish them out the same. I guess a satin or matt wrap would hide them. Have no experience with wrap, just my thoughts.

The factory fitted tinted glass is solar reflective. Fitted to my B5.5 est I can definitely say it makes the car more comfortable in hot sunny weather compared to previouse 5.5 that was without.

Have you checked the tyre side walls? Friend had similar on his scirocco - big bulge on inside side wall, probably from pot hole.

As above, Changed my thermostat when mine was running around 78degs. It runs at 90 now but no real difference on MPG. Ambient air temp and humidity seem to be able to make a huge difference at times. The oil filter socket correct for original smooth topped filters is 74mm with 14 flats, about 10 squid on ebay. Sure they only fit in one way, the internal hole is a little bigger on one end, if it was upside down it would not slide all the way onto the 'core' and you would not be able to fully screw it in.
